While I agree that the combination of 'not' and 'colocalizes with' or 
'not' and 'contributes to' are quite rare, data and assertions by 
experimental scientists supporting such annotations are fully within the 
range of possibilities.

These choices have been built into MGI's annotation tool for some time 
now.  I don't see the harm in allowing the possibility to remain to make 
such annotations, although personally I don't use 'not' even by itself 
very much at all.
