Dear GO,

To balance the competing needs of representing software progress and 
staying within the length limit, Suzi and Seth (please add or correct 
credit if necessary) have restructured the NAR manuscript somewhat.

Please have a look to make sure the revised structure is OK. There may be 
a few minor edits -- especially if anyone spots any mistakes -- but there 
won't be any further changes to the organization.

It is now (according to word anyway) 2568 words so

(2568 / 925) + (2 / 2.8) = 3.49050193

I'm attaching it here. Track changes is still on, but you will need to make it 
visible.

There is no longer
1) a separate software section
2) a separate future work section
3) a separate availability section

All of these are melded into the 3 primary topics: ontology structure/content, 
annotation, and users support+availability
