IDs are in general preferable, but SO didn't exist when the GAF format came into existence, so we are stuck with using the names, otherwise we break backwards compatibility. Also the SO ID for protein above is problematic as it denotes a SO attribute. It seems the docs still state gene, transcript, protein, protein_structure, and complex. I'm not aware of any uses of complex, and I suspect the protein / protein_structure distinction reflects a confusion between biological entities vs database records (I confess I don't really understand the GOA pdb files, the IDs in there do not appear to be genuine PDB IDs). I think you should be able to use other SO types (denoted by label not ID). Craig Venter Institute in Rockville, MD USA from September 23 to September 25. The course presents the methods, tools, software and standards that are essential components of a eukaryotic genome annotation. It has been expanded to include more genefinding, hands-on use of Artemis, and more hands-on exercises. JCVI bioinformatics staff, all active curators and engineers, teach the course. The course does not presume any prior bioinformatics exposure or programming skills. It is not a course in programming, rather is a practical course that explains from beginning to end the analysis of a complex eukaryotic genome sequence, including genefinding, functional analysis and comparative genome analysis.
