[Go] question about using NOT qualifier

I have a question about using the 'NOT' qualifier in cases where an
electronic annotation appears to be wrong.  The specific case is I found E.
coli proteins (e.g. YbhA and SerB) are annotated to GO:0015662 'ATPase
activity, coupled to transmembrane movement of ions, phosphorylative
mechanism.'  I think this electronic annotation was made because these
proteins and P-type ATPases share a common catalytic domain, but YbhA and
SerB aren't membrane proteins and don't have any of the other conserved
domains found in P-type ATPases.  How do I indicate what the 'NOT' is based
on?
