[Ontology-editors] small molecule metabolism

A paper I was reading today refers to this subset:
http://www.sciencemag.org/cgi/content/abstract/324/5923/85
and refers to S. cerevisiae "metabolism" as comprising ~1200 orfs and 
800 metabolites

I wonder if there is a way to define these metabolic processes that does 
not refer to molecule size or type at all...
